When we became involved in a national research programme on ecological genomics, or ecogenomics as it became known, we realized that information on this newly emerging subject needed to be brought together. I will discuss what we have obtained, and the methods that are being used to analyse biological sequences. In particular I will discuss approaches using stochastic grammars analogous to those used in computational linguistics, both for gene finding and protein family classification.

  • There is reason to expect strong genetic influences on the risk of developing active pulmonary tuberculosis (TB) among latently infected individuals. Many of the genome wide linkage and association studies (GWAS) to date have been conducted on African populations. In order to identify additional targets in genetically dissimilar populations, and to enhance our understanding of this disease, we performed a multi-stage GWAS in a Southeast Asian cohort from Indonesia. Methods: In stage 1, we used the Affymetrix 100 K SNP GeneChip marker set to genotype 259 Indonesian samples.

  • We live in the age of biology—the human and many other organisms’ genomes have been sequenced and we are starting to understand the function of the metabolic machinery responsible for life on our planet. Thousands of new genes have been discovered, many of these coding for enzymes of yet unknown function. Understanding the kinetic behavior of an enzyme provides clues to its possible physiological role. From a biotechnological point of view, knowledge of the catalytic properties of an enzyme is required for the design of immobilized enzyme-based industrial processes.

  • Oncogenes in Human Cancer Oncogenes of the kind found in human cancers were initially discovered through their presence in the genome of retroviruses capable of causing cancers in chickens, mice, and rats. The cellular homologues of these viral genes are often targets of mutation or aberrant regulation in human cancer. Whereas many oncogenes were discovered because of their presence in retroviruses, other oncogenes, particularly those involved in translocations characteristic of particular leukemias and lymphomas, were isolated through genomic approaches.
