  • In ebook "Applications of mass spectrometry in life safety" The potential of MS for high-sensitive structural a- lyses became unsurpassable after the introduction of electrospray (ESI) and matrix assisted laser/desorption ionization (MALDI) methods, on one hand, and the pos- bility to deduce in detail unknown biopolymer structures by highly accurate mo- cular mass measurement followed by sequencing using dissociation techniques based on multiple stage MS, on the other.

  • Protein phosphorylation by kinases plays crucial roles in various biological processes including signal transduction and tumorigenesis, thus a better understanding of protein phosphorylation events in cells is fundamental for studying protein functions and designing drugs to treat diseases caused by the malfunction of phosphorylation.

  • Signaling pathways play important roles in the life processes of cell growth, cell apoptosis and organism development. At present the signal transduction networks are far from complete. As an effective complement to experimental methods, computational modeling is suited to rapidly reconstruct the signaling pathways at low cost.

  • CD26/dipeptidyl peptidase IV (DPPIV) is a multifunctional membrane protein with a key role in T-cell biology and also serves as a marker of aggressive cancers, including T-cell malignancies. Methods: Versican expression was measured by real-time RT-PCR and Western blots. Gene silencing of versican in parental Karpas 299 cells was performed using transduction-ready viral particles.

  • There is an urgent need for new approaches to deliver bioactive molecules to cancer cells efficiently and specifically. Methods: Here we fuse the cancer cell nuclear targeting module of the Chicken Anaemia Virus Apoptin protein to the core histones H2B and H3 and utilise them in transfection, protein transduction and DNA binding assays.

  • Long-term survival in numerous cancers often correlates with specific whole transcriptome profiles or the expression patterns of smaller numbers of transcripts. In some instances, these are better predictors of survival than are standard classification methods such as clinical stage or hormone receptor status in breast cancer.

  • Protein kinases are important components of signalling pathways, and kinomes have remarkably expanded in plants. Yet, our knowledge of kinase substrates in plants is scarce, partly because tools to analyse protein phosphorylation dynamically are limited.

  • One of the major constraints to crop production is the biotic stress which is being caused by various fungi, bacteria and viruses. Successful management of plant disease is mainly dependent on the accurate and efficient detection of plant pathogens, amount of genetic and pathogenic variability present in pathogen population, development of resistant cultivars and deploying of effective resistance gene in different epidemiological region.

  • We describe a grammarless method for simultaneously bracketing both halves of a parallel text and giving word alignments, assuming only a translation lexicon for the language pair. We introduce inversion-invariant transduction grammars which serve as generative models for parallel bilingual sentences with weak order constraints. Focusing on Wansduction grammars for bracketing, we formulate a normal form, and a stochastic version amenable to a maximum-likelihoodbracketing algorithm. Several extensions and experiments are discussed. ...

  • Statistical machine translation systems are usually trained on large amounts of bilingual text and monolingual text in the target language. In this paper we explore the use of transductive semi-supervised methods for the effective use of monolingual data from the source language in order to improve translation quality. We propose several algorithms with this aim, and present the strengths and weaknesses of each one.

  • This work investigates supervised word alignment methods that exploit inversion transduction grammar (ITG) constraints. We consider maximum margin and conditional likelihood objectives, including the presentation of a new normal form grammar for canonicalizing derivations. Even for non-ITG sentence pairs, we show that it is possible learn ITG alignment models by simple relaxations of structured discriminative learning objectives. For efficiency, we describe a set of pruning techniques that together allow us to align sentences two orders of magnitude faster than naive bitext CKY parsing. .

  • Event extraction is the task of detecting certain specified types of events that are mentioned in the source language data. The state-of-the-art research on the task is transductive inference (e.g. cross-event inference). In this paper, we propose a new method of event extraction by well using cross-entity inference. In contrast to previous inference methods, we regard entitytype consistency as key feature to predict event mentions. We adopt this inference method to improve the traditional sentence-level event extraction system. ...

  • We present an unsupervised model for joint phrase alignment and extraction using nonparametric Bayesian methods and inversion transduction grammars (ITGs). The key contribution is that phrases of many granularities are included directly in the model through the use of a novel formulation that memorizes phrases generated not only by terminal, but also non-terminal symbols. This allows for a completely probabilistic model that is able to create a phrase table that achieves competitive accuracy on phrase-based machine translation tasks directly from unaligned sentence pairs. ...

  • We propose an improved, bottom-up method for converting CCG derivations into PTB-style phrase structure trees. In contrast with past work (Clark and Curran, 2009), which used simple transductions on category pairs, our approach uses richer transductions attached to single categories. Our conversion preserves more sentences under round-trip conversion (51.1% vs. 39.6%) and is more robust.

  • Loss of tumor suppressors contributes to numerous cancer types. Many, but not all, proteins encoded by tumor suppressor genes have antiproliferative activity and halt cell-cycle progression. In this chapter, we present three methods that have been utilized to monitor the antimitogenic action exerted by tumor suppressors. Tumor suppressor function can be demonstrated by colony formation assays and acquisition of the flat-cell phenotype.
