One of the main challenges in metagenomics is the identification of microorganisms in clinical and environmental samples. While an extensive and heterogeneous set of computational tools is available to classify microorganisms using whole-genome shotgun sequencing data, comprehensive comparisons of these methods are limited.

Matrix-Assisted Laser Desorption Ionization Time-Of-Flight Mass Spectrometry (MALDI-TOF MS) has become one of the most popular methods for the rapid, cost-effective and accurate classification and characterization of cultivable microorganisms. Due to its simple sample preparation and short measurement time, MALDI-TOF MS is an excellent choice for the high-throughput study of microbial isolates from rhizospheres or plants grown under diverse environmental conditions.

Isolation and identification of fungi associated with composting process of municipal biosolid waste
Organic waste is gradually degraded during composting process, producing carbon dioxide, water, heat, and humus, the relatively stable end product. The degradation process is carried out by living organisms, of which fungi appear to have the most important role since they break down tough debris (cellulose, lignin, and other resistant materials), enabling other microorganisms to continue the decomposition process.

The development and rapid implementation of molecular genotyping methods have revolutionized the possibility for differentiation and classification of microorganisms at the subspecies level. Investigation of the species diversity is required to determine molecular relatedness of isolates for epidemiological studies. Methods for molecular epidemiology of microorganisms must be highly reproducible and provide effective discrimination of epidemiologically unrelated strains.
