Transposable elements (TEs) are interspersed DNA sequences that can move or copy to new positions within a genome. TEs are believed to promote speciation and their activities play a significant role in human disease. In the human genome, the 22 AluY and 6 AluS TE subfamilies have been the most recently active, and their transposition has been implicated in many inherited human diseases and in various forms of cancer.

High-throughput RNA sequencing (RNA-seq) has evolved as an important analytical tool in molecular biology. Although the utility and importance of this technique have grown, uncertainties regarding the proper analysis of RNA-seq data remain.

A number of different statistics are used for detecting natural selection using DNA sequencing data, including statistics that are summaries of the frequency spectrum, such as Tajima’s D. These statistics are now often being applied in the analysis of Next Generation Sequencing (NGS) data. However, estimates of frequency spectra from NGS data are strongly affected by low sequencing coverage; the inherent technology dependent variation in sequencing depth causes systematic differences in the value of the statistic among genomic regions.

Infection with feline immunodeficiency virus (FIV) causes an immunosuppressive disease whose consequences are less severe if cats are co-infected with an attenuated FIV strain (PLV). We use virus diversity measurements, which reflect replication ability and the virus response to various conditions, to test whether diversity of virulent FIV in lymphoid tissues is altered in the presence of PLV.

Long et al. (BMC Bioinformatics 2014, 15(1):278) describe a “discrepancy” in using UniFrac to assess statistical significance of community differences. Specifically, they find that weighted UniFrac results differ between input trees where (a) replicate sequences each have their own tip, or (b) all replicates are assigned to one tip with an associated count.

Many tools exist in the analysis of bacterial RNA sequencing (RNA-seq) transcriptional profiling experiments to identify differentially expressed genes between experimental conditions. Generally, the workflow includes quality control of reads, mapping to a reference, counting transcript abundance, and statistical tests for differentially expressed genes.

The identification of immunogenic regions on the surface of antigens, which are able to be recognized by antibodies and to trigger an immune response, is a major challenge for the design of new and effective vaccines. The prediction of such regions through computational immunology techniques is a challenging goal, which will ultimately lead to a drastic limitation of the experimental tests required to validate their efficiency.

The current versions of reference genome assemblies still contain gaps represented by stretches of Ns. Since high throughput sequencing reads cannot be mapped to those gap regions, the regions are depleted of experimental data.

For cryptographic algorithms, secret keys should be generated randomly as the security of the system depends on the key and therefore generation of random sequences is vital. Randomness testing is done by means of statistical randomness tests. In this work, we show that the probabilities for the overlapping template matching test in the NIST test suite are only valid for a specific template and need to be recalculated for the other templates.

Language modeling is to associate a sequence of words with a priori probability, which is a key part of many natural language applications such as speech recognition and statistical machine translation. In this paper, we present a language modeling based on a kind of simple dependency grammar. The grammar consists of head-dependent relations between words and can be learned automatically from a raw corpus using the reestimation algorithm which is also introduced in this paper. Our experiments show that the proposed model performs better than n-gram models at 11% to 11.

The source model is used to estimate the generative probability of a word sequence, in which each word belongs to one word type. For each word type, a channel model is used to estimate the generative probability of a character string given the word type. So there are multiple channel models. We shall show in this paper that our models provide a statistical framework to corporate a wide variety linguistic knowledge and statistical models in a unified way. We evaluate the performance of our system using an annotated test set. ...

Báo cáo khoa học: "A Statistical Machine Translation Model Based on a Synthetic Synchronous Grammar"
Recently, various synchronous grammars are proposed for syntax-based machine translation, e.g. synchronous context-free grammar and synchronous tree (sequence) substitution grammar, either purely formal or linguistically motivated. Aiming at combining the strengths of different grammars, we describes a synthetic synchronous grammar (SSG), which tentatively in this paper, integrates a synchronous context-free grammar (SCFG) and a synchronous tree sequence substitution grammar (STSSG) for statistical machine translation.

Forty years ago there was hardly a field called ‘behavioral sciences’. In fact, psychology largely was the behavioral sciences, with some help from group theory in sociology and decision- making in economics. Now, of course, psychology has expanded and developed in a myriad of ways, to the point where ‘behavioral sciences’ is often the more useful term. Physiological psychology has become neuroscience, covering areas not previously part of psychology. Decision-making has become decision science, involving people from economics, marketing, and other disciplines.

This compendium aims at providing a comprehensive overview of the main topics that appear in any well-structured course sequence in statistics for business and economics at the undergraduate and MBA levels. The idea is to supplement either formal or informal statistic textbooks such as, e.g., “Basic Statistical Ideas for Managers” by D.K. Hildebrand and R.L. Ott and “The Practice of Business Statistics: Using Data for Decisions” by D.S. Moore, G.P. McCabe, W.M. Duckworth and S.L. Sclove, with a summary of theory as well as with a couple of extra examples.
