Hi-C is currently the most widely used assay to investigate the 3D organization of the genome and to study its role in gene regulation, DNA replication, and disease. However, Hi-C experiments are costly to perform and involve multiple complex experimental steps; thus, accurate methods for measuring the quality and reproducibility of Hi-C data are essential to determine whether the output should be used further in a study.

The existence of cation-vacancy sites in fullerides might lead to long-range ordering and generate a new vacancy-ordered superstructure. The purpose of this work is to search whether or not long-range ordering of vacant tetrahedral sites, namely superstructure emerges in nonstoichiometric K1.5Ba0.25CsC60 fulleride. Therefore, K1.5Ba0.25CsC60 with cation-vacancy sites is synthesized using a precursor method to avoid inadequate stoichiometry control and formation of impurity phases within the target composition.

The selectivity and the thermostability of EndoBI-1 and EndoBI-2 suggest that these enzymes may be useful for many scientific and industrial applications. In this study, the growing numbers of homologous sequences in different databases were exploited in a comparative approach to investigate structural properties of EndoBI-1 and EndoBI-2 enzymes. Moreover, the complete and partial homology models of these two enzymes were generated and evaluated.

This work describes an effective electrodeposition method for generating gold plasmonic electrodes which are further used for detecting glucose in solution without the presence of any enzymes (i.e Gox). Under light irradiation, the electro-catalytic oxidation of glucose on the electrodeposited gold nanoparticle (AuNP) surfaces has been investigated. The wavelength-dependent electrochemical oxidative current intensity implies that the hot carriers transferred from the excited plasmonic AuNPs to the absorbed molecules are responsible for enhancing electro-catalysis performance.

Standard RNAseq methods using bulk RNA and recent single-cell RNAseq methods use DNA barcodes to identify samples and cells, and the barcoded cDNAs are pooled into a library pool before high throughput sequencing. In cases of single-cell and low-input RNAseq methods, the library is further amplified by PCR after the pooling.

Botnets are large networks of bots (compromised machines) that are under the control of a small number of bot masters. They pose a significant threat to Internet’s communications and applications. A botnet relies on command and control (C2) communications channels traffic between its members for its attack execution. C2 traffic occurs prior to any attack; hence, the detection of botnet’s C2 traffic enables the detection of members of the botnet before any real harm happens. We analyze C2 traffic and find that it exhibits a periodic behavior.

Huyen-sam (Vietnamese name) which belongs to Scrophularia L. genus is a valuable herb. This medicinal plant is classified as Scrophularia ningpoensis Hemsl. Huyen-sam roots, which contain a large amount of bioactive compounds, have a similar morphology to its relatives. DNA barcodes promise to be a precise and reliable tool for distinguishing the processed Huyen-sam materials from their counterfeits. We present a cost-based (or energy-based) model of disambiguation. When a sentence is ambiguous, a parse with the least cost is chosen from among multiple hypotheses. Each hypothesis is assigned a cost which is added when: (1) a new instance is created to satisfy reference success, (2) links between instances are created or removed to satisfy constraints on concept sequences, and (3) a concept node with insufficient priming is used for further processing.

Paraphrases have proved to be useful in many applications, including Machine Translation, Question Answering, Summarization, and Information Retrieval. Paraphrase acquisition methods that use a single monolingual corpus often produce only syntactic paraphrases. We present a method for obtaining surface paraphrases, using a 150GB (25 billion words) monolingual corpus. Our method achieves an accuracy of around 70% on the paraphrase acquisition task. We further show that we can use these paraphrases to generate surface patterns for relation extraction.

Serial analysis of gene expression (SAGE) is a powerful technique for studying gene expression at the genome level. However, short SAGE tags limit the further study of related data. In this study, in order to identify a gene, we developed a semi-nested PCR-based method called the two-step analysis of unknown SAGE tags (TSAT-PCR) to generate longer 3¢-end cDNA fragments from unknown SAGE tags.
