Scaffolding algorithm

Chromosome-scale genome sequence assemblies underpin pan-genomic studies. Recent genome assembly efforts in the large-genome Triticeae crops wheat and barley have relied on the commercial closed-source assembly algorithm DeNovoMagic. We present TRITEX, an open-source computational workflow that combines paired-end, mate-pair, 10X Genomics linked-read with chromosome conformation capture sequencing data to construct sequence scaffolds with megabase-scale contiguity ordered into chromosomal pseudomolecules.

The majority of eukaryotic genomes are unfinished due to the algorithmic challenges of assembling them. A variety of assembly and scaffolding tools are available, but it is not always obvious which tool or parameters to use for a specific genome size and complexity.

The assembly of large, repeat-rich eukaryotic genomes represents a significant challenge in genomics. While long-read technologies have made the high-quality assembly of small, microbial genomes increasingly feasible, data generation can be expensive for larger genomes. OPERA-LG is a scalable, exact algorithm for the scaffold assembly of large, repeatrich genomes, out-performing state-of-the-art programs for scaffold correctness and contiguity.

Genomes rearrangements carry valuable information for phylogenetic inference or the elucidation of molecular mechanisms of adaptation. However, the detection of genome rearrangements is often hampered by current deficiencies in data and methods: Genomes obtained from short sequence reads have generally very fragmented assemblies, and comparing multiple gene orders generally leads to computationally intractable algorithmic questions.

The advent of third-generation sequencing (TGS) technologies opens the door to improve genome assembly. Long reads are promising for enhancing the quality of fragmented draft assemblies constructed from next-generation sequencing (NGS) technologies.

The sequencing depth provided by high-throughput sequencing technologies has allowed a rise in the number of de novo sequenced genomes that could potentially be closed without further sequencing. However, genome scaffolding and closure require costly human supervision that often results in genomes being published as drafts.

For this call for proposals, topics focus on regenerative medicine, protein scaffolds as alternatives to antibodies and oligo-nucleotides, immunisation strategies and international cooperation. Regenerative medicine aims to restore the function of diseased or injured tissues and organs by cell transplantation or by the activation of endogenous cells. It also offers possibilities for addressing the complex problems of an ageing population and has the potential to combat rising healthcare costs.

This is because the extent of damage of the beam members using design solutions at 800 gal 2 at 350 girls, while the beam member by using design solution at 750 gal is not damaged until the seismic force at 800 gal. Since the repair beam member requires scaffolding and other construction works even if the damage is small, repair costs higher than for the column members.
