Species specific primers

Non-invasive sampling has opened avenues for the genetic study of elusive species, which has contributed significantly to their conservation. Where field based identity of non-invasive sample is ambiguous (e.g. carnivore scats), it is essential to establish identity of the species through molecular approaches.

Meyer separated Thlaspi into 12 genera, specifically using the seed-coat anatomy. Currently, only 4 species have been retained in Thlaspi s.str and all of the other species were divided into other genera, one of which was Thlaspiceras F.K.Mey. The plant materials used in this research were collected in Turkey between 2014 and 2016. Specimens were identified according to Meyer’s identification and named according to Meyer. A total of 12 inter-simple sequence repeat (ISSR) primers, with 52 reliable polymorphic bands, were used in the cluster analyses.

The present study aimed to identify and characterize the Mycoplasma species associated with respiratory infections of small ruminants by molecular method. A total of 61 samples including nasal swabs, lung swabs and heart blood swabs were collected from 11 different sheep and goat farms in and around Namakkal district of Tamil Nadu with the history of respiratory manifestations. The molecular PCR was employed to amplify the 16S rRNA gene of Mycoplasma species and M.mycoides cluster PCR and also species specific primer of M. capricolum subsp. capri pneumoniae (Mccp).

Maize ear rot caused by F. verticillioides which is prevalent on maize under Punjab conditions. The symptoms appear as white-pink fungal growth and causes “starburst” pattern of white streaks on the kernels. Thirty Fusarium isolates were isolated from the infected maize plant from different agro-chemical zones of Punjab.

Random Amplified Polymorphic DNA (RAPD) markers were used to evaluate genetic similarity and phylogenetic relationship among ten pomegranate cultivars. 14 decamer primers of OPF series were selected, produced a total of 114 bands; some species or cultivar specific bands were also obtained using RAPD markers. The number of amplified DNA bands varied between 3 (primer OPF-12) and 11 (primer OPF 3 and OPF 6).

Polyploid organisms such as wheat complicate even the simplest of procedures in molecular biology. Whilst knowledge of genomic sequences in crops is increasing rapidly, the scientific community is still a long way from producing a full pan-genome for every species.

Totally 32 weed hosts and crop plants were collected and the DNA was isolated from 32 weeds and crops showing phytoplasma disease symptoms and subjected to PCR amplification with phytoplasma specific primers R16F2n/R16R2. The result shows that R16F2n/R16R2 primer amplified 1250bp product in 19 weeds and other crop species. The notable contribution in the present study was identification of six new hosts for phytoplasma for the first time in the Andhra Pradesh.

The present study was designed to find variations among Staphylococcus aureus on the basis of cultural and biochemical properties. From 59 samples of cattle clinical mastitic milk, 28 isolates were obtained and confirmed by species specific primers targeted against 23S rRNA with an amplicon of 1250bp. The genotypically confirmed isolates were subjected to determine phenotypic variations among them. In our study total seven biotypes were detected with variations in pigment production, haemolysis pattern and coagulase production.

Eight native strains of Pseudomonas spp. were isolated from rhizosphere of various sugarcane clones on Pseudomonas agar using standard protocols. These strains were characterized for antagonistic traits on red rot pathogen in vitro and Plant growthpromoting (PGP) activities in greenhouse up to 30 days from single node setts in portrays as sett treatment (@109 CFU ml-1 ). The promising isolate was characterized up to species level by PCR amplification of 16S rDNA region using Pseudomonas specific primers. Elite strain was identified as P. putida strain AKP-1.

Orchids are the most beautiful flowering, highly evolved ornamental plants and also have medicinal importance. In the present study, genetic diversity among six Dendrobium species was analysed using morphological characters and molecular markers including RAPD and SSR markers. Morphological characters analysed were leaf shoot and flower characters of six Dendrobium species. The variability in morphology was found among the species. Further, the genetic diversity among the species was determined by using RAPD and SSR markers.

The potent native bioagents isolated from tomato rhizosphere have high antagonistic potential against Phytophthora infestans. Molecular characterization of fungal isolates (T-11 and T-14) was performed by using Internal Transcribed Spacer (ITS) region of 18S rRNA sequence. The sequence analyses of two isolates (MK928414 and MK928417), showed 100% similarity with Trichoderma asperellum during BLAST analysis. The phylogeny tree constructed by using sequence analysis showed the formation of cluster along with T. asperellum and both the isolates were identified as T. asperellum.

The study was undertaken with an objective to evaluate a rapid PCR based method for detection of adulteration of buffalo milk in cow milk at minimum level of detection. This method utilizes primers targeting the mitochondrial encoded 12S rRNA gene as the target for species identification. PCR assay involve use of three different primers. Reverse primers specific for cow and buffalo complementary to the gene fragment of 12S rRNA along with the common forward primer. The cow specific primer, along with the common forward primer, yields a cow specific amplicon of 346 bp in the 12S rRNA gene.

Minor millets are under-exploited plant species often dubbed as ‘Crops for the future’ as they are best adapted to less fertile area and can survive limited water situations and relatively free from pests and diseases. Degenerate oligo-PCR strategy was employed to isolate resistant gene analogues from minor millets by amplifying samples using NBSLRR gene specific primers. Genomic DNA was isolated from the young leaves of minor millets viz., Foxtail millet (Setaria italica) var. CO 5 and Finger millet (Eleusine corocana) var. CO (Ra) 14 by following CTAB method with minor modifications.

Microsatellites are considered the marker of choice in modern research. However, there is no application of microsatellites in the research on the genus Thymus due to the scarcity of specific primer pairs. Using in silico data of several genera in the family Lamiaceae, 23 microsatellite primer pairs (LT) were developed and evaluated in 48 samples representing 9 species and subspecies of the genus Thymus.
