This study applies an effective deep learning framework for the classification of microbial sequences. The proposed architecture combines a sequence embedding layer with other layers of a bidirectional Long Short-Term Memory, Seft-attention, and Dropout mechanisms for feature learning. Experimental results demonstrate the strength of the proposed method on datasets of real metagenomes.

Although astroviruses (AstV) have been detected in a variety of host species, there are only limited records of their occurrence in deer. One of the most important game species in Europe, due to its meat and antlers, is roe deer. Infected game animals can pose a threat to the health of other animals and of humans, so more attention needs to be focused on understanding the diversity of viruses in wildlife.

In order to determine the role of the database in taxonomic sequence classification, we examine the influence of the database over time on k-mer-based lowest common ancestor taxonomic classification. We present three major findings: the number of new species added to the NCBI RefSeq database greatly outpaces the number of new genera; as a result, more reads are classified with newer database versions, but fewer are classified at the species level; and Bayesian-based re-estimation mitigates this effect but struggles with novel genomes.

Although Kraken’s k-mer-based approach provides a fast taxonomic classification of metagenomic sequence data, its large memory requirements can be limiting for some applications. Kraken 2 improves upon Kraken 1 by reducing memory usage by 85%, allowing greater amounts of reference genomic data to be used, while maintaining high accuracy and increasing speed fivefold.

The ant community living in leaf litter was assessed in 65 forest sites in the Brazilian Atlantic rainforest in the southern region of the state of Bahia, Brazil. In addition, we aimed to understand the patterns between taxonomic and functional diversities using two different resolutions of classification of ants into functional groups. We identified 364 ant species belonging to 68 genera in 10 subfamilies in 65 regions.

Teucrium L. is a well-known and cosmopolitan genus of the Lamiaceae family. In Turkey, the genus is represented by 36 species (48 taxa). Teucrium Sect. Teucrium that this study focuses on comprises around 30 species worldwide and is mainly distributed in countries of the Mediterranean Basin. With 11 species (14 taxa), it is the second-largest section of the genus Teucrium in Turkey. Meyer separated Thlaspi into 12 genera, specifically using the seed-coat anatomy. Currently, only 4 species have been retained in Thlaspi s.str and all of the other species were divided into other genera, one of which was Thlaspiceras F.K.Mey. The plant materials used in this research were collected in Turkey between 2014 and 2016. Specimens were identified according to Meyer’s identification and named according to Meyer. A total of 12 inter-simple sequence repeat (ISSR) primers, with 52 reliable polymorphic bands, were used in the cluster analyses.

In recent years several different fields, such as ecology, medicine and microbiology, have experienced an unprecedented development due to the possibility of direct sequencing of microbioimic samples. Among problems that researchers in the field have to deal with, taxonomic classification of metagenomic reads is one of the most challenging. State of the art methods classify single reads with almost 100% precision. However, very often, the performance in terms of recall falls at about 50%.
