Marker gene surveys have a wide variety of applications in species identification, population genetics, and molecular epidemiology. As these methods expand to new types of organisms and additional markers beyond 16S and 18S rRNA genes, comprehensive databases are a critical requirement for proper analysis of these data.

Orthochirus sp. (Family: Buthidae) is widespread throughout the world. There are 17 species, 7 of which have been reported in Khuzestan Province of Iran, including the most diverse species related to the scorpion. In the present study, specimens of O. iranus, O. farzanpay, O. zagrosensis, and O. stockwelli were collected from different areas in this province. Phylogenetic analysis was conducted through duplicating and sequencing the cytochrome c oxidase subunit 1 (COXI) and 16SrRNA genes and comparing their genetic diversity.

This shows an intraspecies difference between Bacteroides species in the Philippines and Japan. This difference is a result of variations in the gut microbiome such as host species, diet, and geography. Results of this study will expand the present sequence database of Bacteroides from ducks that can be used in identifying sources of fecal pollution in the environment.

The workflow or framework includes the following steps: data processing, sequence clustering, taxonomic assignment, and data visualization. Moreover, we also like to catch readers’ attention to the information about bacterial communities living in the ocean as most marine microorganisms are unculturable, especially residing in coral reefs, namely, bacteria are associated with the coral Acropora tenuis in this case.

Endophytic bacteria isolated from the Oryza sativa plant were evaluated for phosphate solubilisation. Five of these isolates that showed good phosphate solubilising activity were characterised at molecular level and tested for phosphate solubilisation using three different sources viz tricalcium phosphate (TCP), aluminium phosphate (AlPO4) and iron phosphate (FePO4). Based on 16s rRNA gene sequence analysis the isolates were identified as Pantoeaa ananatis, Pseudomonas putida, Brevibacillus agri, Bacillus subtilis and Bacillus megaterium.

Culture-independent phylogenetic analysis of 16S ribosomal RNA (rRNA) gene sequences has emerged as an incisive method of profiling bacteria present in a specimen. Currently, multiple techniques are available to enumerate the abundance of bacterial taxa in specimens, including the Sanger sequencing, the ‘next generation’ pyrosequencing, microarrays, quantitative PCR, and the rapidly emerging, third generation sequencing, and fourth generation sequencing methods.

Perturbations in intestinal microbiota composition have been associated with a variety of gastrointestinal tract-related diseases. The alleviation of symptoms has been achieved using treatments that alter the gastrointestinal tract microbiota toward that of healthy individuals. Identifying differences in microbiota composition through the use of 16S rRNA gene hypervariable tag sequencing has profound health implications.

Identification of bacteria may be based on sequencing and molecular analysis of a specific locus such as 16S rRNA, or a set of loci such as in multilocus sequence typing. In the near future, healthcare institutions and routine diagnostic microbiology laboratories may need to sequence the entire genome of microbial isolates.

These chitinase-producing bacterial strains were tested for antagonistic activity against the causal agent of bulb and stem rots of lilies, Fusarium oxysporum, and the results indicated antifungal activity of the four strains HP02, VRQ9, HM03, and GL10. The HP02 strain had the highest level of chitinase activity and was capable of being antagonistic to Fusarium oxysporum. Based on morphological and biochemical characteristics, 16S rRNA gene sequencing, and phylogenetic analysis of this sequence along with sequences from GenBank, HP02 was identified as Bacillus subtilis.

Quantification and identification of microbial genomes based on next-generation sequencing data is a challenging problem in metagenomics. Although current methods have mostly focused on analyzing bacteria whose genomes have been sequenced, such analyses are, however, complicated by the presence of unknown bacteria or bacteria whose genomes have not been sequence.

A novel Streptomyces sp. Ru87 was isolated from Egyptian soil and showed significant inhibition activities against a number of food and blood borne pathogens. Morphological and chemotaxonomic characteristics showed that Ru87 belongs to genus Streptomyces. 16 S rRNA gene sequence (KY775360), showed 98% identity with Streptomyces cacaoi strain NBRC 12748. However, phylogenetic analysis indicated that it is distinct from the known species. A cultured extract of this strain inhibits the growth of Staphylococcus aureus and some other foodborne and blood borne pathogens.

GeFaST: An improved method for OTU assignment by generalising Swarm’s fastidious clustering approach
Massive genomic data sets from high-throughput sequencing allow for new insights into complex biological systems such as microbial communities. Analyses of their diversity and structure are typically preceded by clustering millions of 16S rRNA gene sequences into OTUs.

Bambara groundnut (Vigna subterranea L. Verdc.) is an indigenous, drought-tolerant, underutilized African food legume, with the ability to fix atmospheric N2 in symbiosis with soil rhizobial bacteria. Our work aimed to analyze the genetic diversity of 15 bacteria isolated from root nodules of Bambara groundnut coded RVC in Côte d’Ivoire and to evaluate their symbiotic characteristic in order to select the most efficient strains as biofertilizers.
