The observation that disease-associated genetic variants typically reside outside of exons has inspired widespread investigation into the genetic basis of transcriptional regulation. While associations between the mRNA abundance of a gene and its proximal SNPs (cis-eQTLs) are now readily identified, identification of high-quality distal associations (trans-eQTLs) has been limited by a heavy multiple testing burden and the proneness to false-positive signals.

Gene expression variation is a key underlying factor influencing phenotypic variation, and can occur via cis- or trans-regulation. To understand the role of cis- and trans-regulatory variation on population divergence in chicken, we developed reciprocal crosses of two chicken breeds, White Leghorn and Cornish Game, which exhibit major differences in body size and reproductive traits, and used them to determine the degree of cis versus trans variation in the brain, liver, and muscle tissue of male and female 1-day-old specimens.

Identification of cis- and trans-acting factors regulating gene expression remains an important problem in biology. Bioinformatics analyses of regulatory regions are hampered by several difficulties. Development of SNPs (Single Nucleotide Polymorphisms) marker is an important step to initiate the molecular breeding and genetic based studies. Identification and validation of polymorphic SNP will be valuable resource for gene tagging through linkage mapping/QTL mapping. In present study, two ecological ecotypes of Arabidopsis thaliana i.e. Col-0 and Don-0 exhibited variation at phenotypic level (leaf, flower, siliques and root related traits) and genotypic level (SNPs). Out of 500 SNPs, total 365 polymorphic SNPs were validated on Sequenome MassARRAY.
