A psychoneurological symptom cluster composed of cancer-related fatigue, emotional distress, sleep difficulties, and pain is very common among patients with cancer. Cognitive difficulties are also frequently associated with this cluster. Network analyses allow for an in-depth understanding of the relationships between symptoms in a cluster.

Many mutations in cancer are of unknown functional significance. Standard methods use statistically significant recurrence of mutations in tumor samples as an indicator of functional impact. We extend such analyses into the long tail of rare mutations by considering recurrence of mutations in clusters of spatially close residues in protein structures.

In ebook "Spectroscopic investigations of hydrogen bond network structures in water clusters" the properties and nature of water clusters studied with novel spectroscopic approaches are presented in this thesis. Following a general introduction on the chemistry of water and water clusters, detailed descriptions of the experiments and analyses are given. All the experimental results, including first size-selective spectra of large clusters consisting of 200 water molecules, are presented with corresponding analyses.

Conduct a cluster analysis of inpatient portal (IPP) users from an academic medical center to improve understanding of who uses these portals and how. Methods: We used 18 months of data from audit log files, which recorded IPP user actions, of 2815 patient admissions. A hierarchical clustering algorithm was executed to group patient admissions on the basis of proportion of use for each of 10 IPP features. Post-hoc analyses were conducted to further understand IPP use.

The aims of this study are to (1) review the fundamental knowledge of AR from the perspectives of the Western medicine and CM perspectives, (2) investigate the effectiveness and the safety of CHM used for the management of AR by conducting a systematic review (SR) of the RCTs, (3) elucidate the pharmacological effects and the mechanisms of actions of the five herbs commonly used in the RCTs, and (4) extract the herbs used in retrospective diagnosis of ARlike signs and symptoms from the classical texts, conduct pattern analyses of the herbs used classically by employing principal component a...

This study aimed at discriminating the Turkish Taşköprü garlic, possessing protected geographical indication (GI) in Turkey and GI registration from the European Union, from the other samples. For this reason, the combination of headspacegas chromatography-mass spectrometry (HS-GC-MS) analysis of the volatile organosulfur compounds (VOSCs) and two multivariate analysis techniques, namely hierarchical cluster analysis (HCA) and principal component analysis (PCA), were employed for classifying the garlic samples on the basis of their geographical origin.

In this regard, pathway-based analyses of GWAS became popular to discover novel multigenic functional associations. Still, to reveal the unaccounted 85 to 90% of T2D variation, which lies hidden in GWAS datasets, new post-GWAS strategies need to be developed. In this respect, here we reanalyze three metaanalysis data of GWAS in T2D, using the methodology that we have developed to identify disease-associated pathways by combining nominally significant evidence of genetic association with the known biochemical pathways.

Identifying co-expressed gene clusters can provide evidence for genetic or physical interactions. Thus, co-expression clustering is a routine step in large-scale analyses of gene expression data. We show that commonly used clustering methods produce results that substantially disagree and that do not match the biological expectations of coexpressed gene clusters.

Foot and mouth disease (FMD) is a highly infectious and contagious febrile vesicular disease of cloven-hoofed livestock with high socio-economic consequences globally. In Thailand, FMD is endemic with 183 and 262 outbreaks occurring in the years 2015 and 2016, respectively.

Dimensionality reduction is an indispensable analytic component for many areas of single-cell RNA sequencing (scRNA-seq) data analysis. Proper dimensionality reduction can allow for effective noise removal and facilitate many downstream analyses that include cell clustering and lineage reconstruction.

Although it is assumed that contamination in bacterial whole-genome sequencing causes errors, the influences of contamination on clustering analyses, such as single-nucleotide polymorphism discovery, phylogenetics, and multilocus sequencing typing, have not been quantified.

Through RNA-Seq analyses, we identified 137 genes that are missing in chicken, including the long-sought-after nephrin and tumor necrosis factor genes. These genes tended to cluster in GC-rich regions that have poor coverage in genome sequence databases.

MAESTRO provides functions for preprocessing, alignment, quality control, expression and chromatin accessibility quantification, clustering, differential analysis, and annotation. By modeling gene regulatory potential from chromatin accessibilities at the single-cell level, MAESTRO outperforms the existing methods for integrating the cell clusters between scRNAseq and scATAC-seq.

Cell clustering is one of the most common routines in single cell RNA-seq data analyses, for which a number of specialized methods are available. The evaluation of these methods ignores an important biological characteristic that the structure for a population of cells is hierarchical, which could result in misleading evaluation results.

This paper includes the morphological and anatomical characters of the nutlets of 7 endemic species of the subsection Fragiles of the genus Stachys (Lamiaceae) from Turkey and the systematic significance of these characteristics, using one-way analysis of variance and cluster and principal component analyses. Morphological characters such as the dimensions, shapes, colors, and surfaces of the nutlets were studied using light and scanning electron microscopes.

Palynological characters of 20 taxa belonging to the Turkish subgenus Cyanus were studied in details using light and scanning electron microscopy. Pollen grains of the subgenus Cyanus were tricolporate or syncolporate, subprolate or prolate-spheroidal, 26.15 to 53 µm in polar size, 22.84 to 46.86 µm in equatorial size, isopolar, and radially symmetrical. The only type of pollen grain ornamentation observed was scabrate-perforate. Principal component analysis and cluster analysis were performed to investigate the relationships of the studied Cyanus taxa.

Meyer separated Thlaspi into 12 genera, specifically using the seed-coat anatomy. Currently, only 4 species have been retained in Thlaspi s.str and all of the other species were divided into other genera, one of which was Thlaspiceras F.K.Mey. The plant materials used in this research were collected in Turkey between 2014 and 2016. Specimens were identified according to Meyer’s identification and named according to Meyer. A total of 12 inter-simple sequence repeat (ISSR) primers, with 52 reliable polymorphic bands, were used in the cluster analyses.

Dorystaechas hastata is a relict endemic medicinal and aromatic plant under risk of extinction. Assessment of genetic diversity and association between geographic distribution and genetic variation could benefit to the conservation efforts. The objectives of this study were to assess genetic diversity and population differentiation of the species in its natural habitat.

The soil dwelling saprotrophic non-pathogenic fungus Fusarium venenatum, routinely used in the commercial fermentation industry, is phylogenetically closely related to the globally important cereal and non-cereal infecting pathogen F. graminearum. This study aimed to sequence, assemble and annotate the F. venenatum (strain A3/5) genome, and compare this genome with F. graminearum.

Bacterial taxonomy aims to classify bacteria based on true evolutionary events and relies on a polyphasic approach that includes phenotypic, genotypic and chemotaxonomic analyses. Until now, complete genomes are largely ignored in taxonomy. The genus Lactobacillus consists of 173 species and many genomes are available to study taxonomy and evolutionary events.
