  • Despite growing numbers of immune checkpoint blockade (ICB) trials with available omics data, it remains challenging to evaluate the robustness of ICB response and immune evasion mechanisms comprehensively. To address these challenges, we integrated large-scale omics data and biomarkers on published ICB trials, nonimmunotherapy tumor profiles.

  • Although omics datasets represent valuable assets for hypothesis generation, model testing, and data validation, the infrastructure supporting their reuse lacks organization and consistency. Using nuclear receptor signaling transcriptomic datasets as proof of principle, we developed a model to improve the discoverability, accessibility, and citability of published omics datasets.

  • Automated clinical phenotyping is challenging because word-based features quickly turn it into a high-dimensional problem, in which the small, privacy-restricted, training datasets might lead to overfitting. Pretrained embeddings might solve this issue by reusing input representation schemes trained on a larger dataset.

  • In 2013, we released Project Tycho, an open-access database comprising 3.6 million counts of infectious disease cases and deaths reported for over a century by public health surveillance in the United States. Our objective is to describe how Project Tycho version 1 (v1) data has been used to create new knowledge and technology and to present improvements made in the newly released version 2.0 (v2).

  • Finding relevant datasets is important for promoting data reuse in the biomedical domain, but it is challenging given the volume and complexity of biomedical data. Here we describe the development of an open source biomedical data discovery system called DataMed, with the goal of promoting the building of additional data indexes in the biomedical domain.

  • Collider bias is a common threat to internal validity in clinical research but is rarely mentioned in informatics education or literature. Conditioning on a collider, which is a variable that is the shared causal descendant of an exposure and outcome, may result in spurious associations between the exposure and outcome.

  • Lecture Object-Oriented programming - Lesson 41: Standard template library. The main topics covered in this chapter include: C++ programmers commonly use many data structures and algorithms; so C++ standard committee added the STL to C++ standard library; STL is designed to operate efficiently across many different applications;...

  • Single-cell RNA-seq datasets are often first analyzed independently without harnessing model fits from previous studies, and are then contextualized with public data sets, requiring time-consuming data wrangling. We address these issues with sfaira, a single-cell data zoo for public data sets paired with a model zoo for executable pre-trained models.

  • Templates are an important part of C++ that allows a programmer to reuse existing code for new purposes. In some sense, templates ensure that you don’t have to continually “reinvent the wheel.” This lecture introduces how to implement and use template functions. The best time for the lecture is just before the students read chapter 6.

  • Scientists rarely reuse expert knowledge of phylogeny, in spite of years of effort to assemble a great “Tree of Life” (ToL). A notable exception involves the use of Phylomatic, which provides tools to generate custom phylogenies from a large, pre-computed, expert phylogeny of plant taxa.

  • The current water shortage in Egypt is 13.5 Billion cubic meter per year (BCM/yr) and is expected to continuously increase. Currently, this water shortage is compensated by drainage reuse which consequently deteriorates the water quality. Therefore, this research was commenced with the objective of assessing different scenarios for 2025 using the Water Evaluation and Planning (WEAP) model and by implementing different water sufficiency measures. Field data were assembled and analyzed, and different planning alternatives were proposed and tested in order to design three future scenarios.
