Splicing of genomic exons into mRNAs is a critical prerequisite for the accurate synthesis of human proteins. Genetic variants impacting splicing underlie a substantial proportion of genetic disease, but are challenging to identify beyond those occurring at donor and acceptor dinucleotides.

Predicting the effects of genetic variants on splicing is highly relevant for human genetics. We describe the framework MMSplice (modular modeling of splicing) with which we built the winning model of the CAGI5 exon skipping prediction challenge. T

The location and modular structure of eukaryotic protein-coding genes in genomic sequences can be automatically predicted by gene annotation algorithms. These predictions are often used for comparative studies on gene structure, gene repertoires, and genome evolution.

Small peptides encoded as one- or two-exon genes in plants have recently been shown to affect multiple aspects of plant development, reproduction and defense responses. However, popular similarity search tools and gene prediction techniques generally fail to identify most members belonging to this class of genes.

SWEETs play important roles in various biological processes, including plant growth, development, and response to environmental stimuli. Previously, we comprehensively found a total of 28 members of MeSWEET gene family in cassava (Manihot esculenta Crantz). Most of MeSWEET genes had 6 exons and 5 introns. In this study, 6 MeSWEET duplicated pairs, including 5 segmental and 1 tandem duplication events were manually predicted in cassava genome.

Pre-mRNA splicing is the removal of introns from precursor mRNAs (pre-mRNAs) and the concurrent ligation of the flanking exons to generate mature mRNA. This process is catalyzed by the spliceosome, where the splicing factor 1 (SF1) specifically recognizes the seven-nucleotide branch point sequence (BPS) and the U2 snRNP later displaces the SF1 and binds to the BPS.

In this paper, we propose a new gene prediction technique based on Genetic Algorithm (GA) to determine the optimal positions of exons of a gene in a chromosome or genome. The correct identification of the coding and non-coding regions is difficult and computationally demanding

Alternative splicing is the critical process in a single gene coding, which removes introns and joins exons, and splicing branchpoints are indicators for the alternative splicing. Wet experiments have identified a great number of human splicing branchpoints, but many branchpoints are still unknown.

Non-small cell lung cancer (NSCLC) with activating EGFR mutations, especially exon 19 deletions and the L858R point mutation, is particularly responsive to gefitinib and erlotinib. However, the sensitivity varies for less common and rare EGFR mutations.

Missense mutations in the first five exons of F9, which encodes factor FIX, represent 40% of all mutations that cause hemophilia B. A simple function that integrates information from different in silico programs yields the best prediction of mutated phenotypes.

The management of advanced stage non-small cell lung cancer is increasingly based on diagnostic and predictive analyses performed mostly on limited amounts of tumor tissue. The evaluation of Epidermal Growth Factor Receptor (EGFR) mutations have emerged as the strongest predictor of response to EGFR-tyrosine kinase inhibitors mainly in patients with adenocarcinoma.

Previous studies have shown left-sided colorectal cancer (LCRC) and right-sided colorectal cancer (RCRC) exhibit different molecular and clinicopathological features. We explored the association between the primary tumor site and cetuximab efficacy in KRAS wild-type colorectal cancer (CRC).

After analysis of minor RAS mutations (KRAS exon 3, 4/NRAS) in the FIRE-3 and PRIME studies, an expanded range of RAS mutations were established as a negative predictive marker for the efficacy of anti-EGFR antibody treatment. BRAF and PIK3CA mutations may be candidate biomarkers for anti-EGFR targeted therapies.

Erythroid Kruppel-like transcription factor (KLF1 or EKLF) plays a vital role in haematopoiesis. The KLF1 protein is composed of 362 amino acids that are coded within three exons of the KLF1 gene, covering three zinc fingers and two functional domains. The Protein Data Bank contains only one structure of KLF1 (id 2MBH) from Homosapiens, with a length of 41 amino acids, thus lacking a complete 3D model. The present study has been undertaken to predict the 3D structure of KLF1 using automated protein homology modelling servers.

The filamentous fungus Aspergillus oryzae, also named as the koji mold, is a preferred host for enzyme production due to its prominent secretion ability into the culture medium. Fungal laccases are widely used in different industrial processes, especially in removing environmental pollutants. Up till now, little was known about the roles of some laccase genes from the black mold Aspergillus niger. The McoD laccase gene from A. niger includes three exons interrupted by two short introns.

We report the cloning and functional charaterization of the full-length cDNA and gene encoding a Toxoplasma gondii DNA repair enzyme designated TgDRE. The gene is composed of three exons separated by two introns of 780 and 630 bp, and encodes a protein with a predicted molecular mass of 49.6 kDa. The native TgDRE protein, with a molecular mass of 60 kDa, is only detected in the virulent tachyzoite stage of T. gondii. However, the transcript is present in both asexual parasite stages, virulent tachyzoite and avirulent encysted bradyzoite. ...

A homologue of interleukin 18 has been identified from rainbow trout,Oncorhynchus mykiss. The trout IL-18gene spans 3.7 kb and consists of six exons and five introns, sharing the same gene organization with its human coun-terpart. The putative translated protein is 199 amino acids in length with no predicted signal peptide. Analysis of the multiple sequence alignment reveals a conserved ICE cut site, resulting in a mature peptide of 162 amino acids. The trout IL-18 shares 41–45% similarity with known IL-18 molecules and contains an IL-1 family signature motif....
