Gene set variation analysis

Integrating rare variation from trio family and case–control studies has successfully implicated specific genes contributing to risk of neurodevelopmental disorders (NDDs) including autism spectrum disorders (ASD), intellectual disability (ID), developmental disorders (DDs), and epilepsy (EPI). For schizophrenia (SCZ), however, while sets of genes have been implicated through the study of rare variation, only two risk genes have been identified.

The association involving mismatch repair (MMR) genes, molecular subtype and specific immune cell group in tumor microenvironment has been focused by more recent studies. Its prognosis value in lung adenocarcinoma (LUAD) neoadjuvant chemotherapy remains elusive.

In studies with multi-omics data available, there is an opportunity to investigate interdependent mechanisms of biological causality. The GAW20 data set includes both DNA genotype and methylation measures before and after fenofibrate treatment. Using change in triglyceride (TG) levels pre- to posttreatment as outcome, we present a mediation analysis that incorporates methylation.

Single-cell RNA-sequencing (scRNA-seq) allows studying heterogeneity in gene expression in large cell populations. Such heterogeneity can arise due to technical or biological factors, making decomposing sources of variation difficult. We here describe f-scLVM (factorial single-cell latent variable model), a method based on factor analysis that uses pathway annotations to guide the inference of interpretable factors underpinning the heterogeneity.

There is evidence that long non-coding RNA (lncRNA) is related to genetic stability. However, the complex biological functions of these lncRNAs are unclear. Multivariate Cox proportional hazard regression analysis was applied to conduct lncRNA prognosis model.

The present investigation was carried out to generate information on variability for quantitative and quality traits in okra [Abelmoschus esculentus (L.) Moench]. The experiment material consisted of 30 genotypes of okra that were evaluated in Randomized Complete Block Design (RCBD) during summer-rainy season, 2018.

The wide geographical distribution of the rice plant ( Oryza sativa L.) and its long history of cultivation in Asian countries have led to the development of a great diversity of varietal types. Similarly, workers in various rice-growing countries use different terms to designate identical morphological and physiological characters, agronomic traits, gene symbols, and cultural practices. Whereas varietal diversity in germ plasm is desired in rice breeding, variations in nomenclature hinder scientific communication among the workers.
