Genetic interactions are keys to understand complex traits and evolution. Epistasis analysis is an effective method to map genetic interactions. Large-scale quantitative epistasis analysis has been well established for single cells.

How to map quantitative trait loci (QTL) with epistasis efficiently and reliably has been a persistent problem for QTL mapping analysis. There are a number of difficulties for studying epistatic QTL. Linkage can impose a significant challenge for finding epistatic QTL reliably.

Drought is one of the most important abiotic stresses that cause drastic reduction in rice grain yield (GY) in rainfed environments. The identification and introgression of QTL leading to high GY under drought have been advocated to be the preferred breeding strategy to improve drought tolerance of popular rice varieties.

Due to the diversity of rice varieties and cropping systems in China, the limitation of seeding density and seedling quality makes it hard to improve machine-transplanted efficiency. Previous studies have shown that indica and japonica varieties varied in machine transplanting efficiency and optimal seeding density.

The genetic variance of any morphometric or quantitative trait is indicated additive variance (heritable) and non-additive variance and comprise dominance and epistasis (non-allelic interaction) altered by environmental conditions (Iqbal et al., 2014; Kumar et al., 2017; Spaldon and Kumar, 2017).

Epistasis is recognized fundamentally important for understanding the mechanism of disease-causing genetic variation. Though many novel methods for detecting epistasis have been proposed, few studies focus on their comparison.

The triple test cross analysis in brought out that significant epistasis is present for most of the characters in three crosses except primary branches in C-I; days to flowering and number of ridges in C-II; days to 50 per cent flowering and primary branches in C-III. Significant additive × additive epistasis was recorded for fruits per plan, plant height and fruit yield in all the three crosses.

Discovering causal genetic variants from large genetic association studies poses many difficult challenges. Assessing which genetic markers are involved in determining trait status is a computationally demanding task, especially in the presence of gene-gene interactions.

Given a set of biallelic molecular markers, such as SNPs, with genotype values encoded numerically on a collection of plant, animal or human samples, the goal of genetic trait prediction is to predict the quantitative trait values by simultaneously modeling all marker effects.

Part of the missing heritability in Genome Wide Association Studies (GWAS) is expected to be explained by interactions between genetic variants, also called epistasis. Various statistical methods have been developed to detect epistasis in case-control GWAS.

Genetic epistasis is an often-overlooked area in the study of the genomics of complex traits. Genome-wide association studies are a useful tool for revealing potential causal genetic variants, but in this context, epistasis is generally ignored. Data complexity and interpretation issues make it difficult to process and interpret epistasis.

Mining epistatic loci which affects specific phenotypic traits is an important research issue in the field of biology. Bayesian network (BN) is a graphical model which can express the relationship between genetic loci and phenotype.

Genome-wide association studies (GWAS) provide a powerful means to identify associations between genetic variants and phenotypes. However, GWAS techniques for detecting epistasis, the interactions between genetic variants associated with phenotypes, are still limited.

In the present study, the components of genetic variation were studied in AN (Arka Nidhi) and SN (Singh Nath) for quantitative characters. The estimates of both additive and dominance components were significant for all the characters except days to 50 per cent flowering, fruit diameter, number of branches per plant and pedicel length. Epistasis (i) and (j+l) type was significant in all the traits except except fruit diameter (cm).

Quantitative trait locus (QTL) mapping is a highly effective approach for studying genetically complex forms of plant disease resistance. With QTL mapping, the roles of specific resistance loci can be described, race-specificity of partial resistance genes can be assessed and interactions between resistance genes, plant development and the environment can be analysed (Young, 1996). DNA markers tightly linked to quantitative resistance loci (QRLs) controlling QDR can be used for marker-assisted selection (MAS) to incorporate these valuable traits.

The nature and magnitude of gene action was analysed using six generations viz., P1, P2, F1, F2, BC1 and BC2 for yield and yield contributing characters in four inter varietal crosses of okra. The scaling and joint scaling tests indicated the presence of epistatic gene effect for all the characters in four crosses. Duplicate epistasis was predominant in most of the yield and yield attributing characters in all the four crosses except number of fruits per plant, which showed complimentary epistasis.

Herbivory imposes an important selective pressure on plants. In Arabidopsis thaliana leaf trichomes provide a key defense against insect herbivory; however, trichome production incurs a fitness cost in the absence of herbivory.

The assessment of nature of gene effect for yield and its contributing traits and detection of epistasis in wheat was studied in five crosses involving seven parents through generation mean analysis. Scaling test and joint scaling test were showed significant for almost traits all crosses. Additive gene effects (d) were positively significant for days to maturity and tillers per plant in cross II; for seed per plant in cross IV.

Hybridization was carried out between highly resistant genotype Meha and four susceptible genotypes viz., Pusa Vishal, GJM-1006, GM-4 and GJM-1008 to deduce genetics of Mungbean Yellow Mosaic Virus (MYMV) resistance in mungbean. Parents, F1s, F2s and F3 progenies were evaluated for their response to MYMV infection utilizing highly susceptible variety GM-4 as an infector row keeping one row of GM-4 after every two rows of parents, F1s, F2s and F3 progenies.
