GxE interaction analysis

For the analysis of gene-environment (GxE) interactions commonly single nucleotide polymorphisms (SNPs) are used to characterize genetic susceptibility, an approach that mostly lacks power and has poor reproducibility. One promising approach to overcome this problem might be the use of weighted genetic risk scores (GRS), which are defined as weighted sums of risk alleles of gene variants. The gold-standard is to use external weights from published meta-analyses.

Highly significant effects of the environment (E), genotypes (G), and GxE interaction had been observed by AMMI analysis. GxE interaction accounted for 45.8% whereas Environment explained 27.4% of treatment variations in yield during first year. Ranking of genotype as per IPCA-1 were RD2969, K508. The phenotypic stability of sixteen genotypes of okra was tested for growth and yield components by growing them in three different environments. The results revealed significant difference among the genotypes all the traits studied except for plant height at 90 days after sowing and number of fruits per plant.

To study the effect of different temperature and photoperiod regimes on tocopherol content, seventeen photo and thermo tolerant soybean genotypes were planted under three planting dates viz., March 1(D1), June 5 (D2) and August 7 (D3). Analysis of variance revealed significant differences for genotypes, environments and genotype x environment interaction for tocopherol content.

AMMI analysis observed highly significant values of environments, GxE interaction effects and genotypes effects for both the years of study. Lower values of EV1 during (2016-17) ranked genotypes as (G6, G2, G8); D1 for (G6, G2, G8); values of ASTAB1 for (G6, G2, G8) while SIPC1 for (G7, G1, G5) genotypes. EV2 measure pointed towards (G6, G2, G9) as desirable, D2 for (G6, G2, G8), whereas as per SIPC2 were (G5, G7, G8) & ASTAB2 opted for (G6, G2, G9). ASV and ASV1 recommended (G6, G2, G9) genotypes possessing stable performance as measures used 56.9% of GxE interaction.

All India Co-ordinate Varietal trails conducted during kharif season of 2007, 2008 and 2009 in different testing centre’s of India, original experimental set up included 10 genotypes of finger millet (Ragi) tried in 9 locations all over India with a simple randomized block design with three replications in each location. GXE interaction analysis in Eberhart and Russell model revealed highly significant differences among genotypes and environments for plant height. The genotype PR 202 was well adapted to all environments.

Twenty nine accessions of pearl millet along with checks were evaluated in five seasons i.e. Kharif of the year 2012, 2013, 2014, 2015 and 2016 for eight quantitative traits and data were subjected to regression analysis and also the analysis to detect the presence of crossover and non-crossover interactions. Three accessions IC 426855, IC 325181 and IC 139920 were identified to be promising using regression analysis, whereas five accessions IC 325794, IC 426855, IC 369859, IC 329055 and IC 325181 against standard check RAJ.

The current investigation aims to determine the phenotypic stability and GxE interaction among the Brassica juncea L. genotypes. Fifteen released genotypes of Brassica juncea L. were evaluated in two different environments and two dates of sowing during Rabi 2014- 2015 and 2015-2016. Analysis of variance indicated that all the genotypes exhibited significant genetic differences except forno. of secondary branches/plant, siliqua length, 1000 seed weight and oil content.
