  • With the aim of inferring phylogenetic relationships among 86 species (including 45 species from Vietnam) mostly of the subfamily Convallarioideae (=Nolinoideae) (Asparagaceae sensu APG IV), we analyzed their chloroplast DNA sequences (rbcL and trnL-F) by both Bayesian inference (BI) and maximum likelihood (ML) methods. Our dataset included six of the seven tribes classified in this subfamily; Convallarieae, Dracaeneae, Liriopeae Nolineae, Polygonateae and Rusceae (Eriospermeae not examined).

  • This study investigates the relationship between AOD variation and different land use/land cover (LULC) types. These LULC types were first classified from Landsat 9 images using the maximum likelihood classification (MLC) method. The AOD variation for each LULC type acquired from MODIS imagery was then extracted using the mask method.

  • The phylogenetic relationship of 83 taxa of Santalaceae s.l. was reconstructed based on the molecular data sets including the nuclear ribosomal (small and large subunit rDNA) and the chloroplast rbcL, matK, and trnL-F regions. The Maximum likelihood (ML) and Bayesian inference (BI) methods were used to build the phylogenetic trees.

  • Ablepharus Lichtenstein, 1823, which includes ten species, is distributed in eastern Europe and Asia. Four species are recorded in Turkey: A. kitaibelii, A. chernovi, A. bivittatus, and A. budaki. After molecular and morphological studies in Anatolia, the phylogenetic relationship of the genus is still very complicated. Here, we investigate the taxonomic status of Ablepharus in Anatolia using morphological and molecular methods. The genetic structure of Ablepharus populations in Anatolia was analyzed using both the nuclear (CMOS) and mitochondrial (cyt b and COI) gene regions.

  • The codling moth (Cydia pomonella L., Lepidoptera: Tortricidae) is a well-known pest worldwide and was first reported in 1952 in Turkey. It is traditionally controlled with several pesticide applications during each apple production season. The genetic diversity of codling moths was investigated in this study, based on the partial mitochondrial cytochrome oxidase subunite I gene. Twenty-two haplotypes from 9 populations were studied. The results showed an average haplotype and nucleotide diversity of 0.835 and 0.571, respectively.

  • In this paper, we review state-ofthe-art computational methods to estimate amino acid substitution models from large datasets. We also describe a comprehensive pipeline to practically estimate amino acid models from whole genome datasets. Finally, we apply amino acid substitution models to build phylogenomic trees from bird and plant genome datasets. We compare our newly reconstructed phylogenomic trees and published ones and discuss new findings.

  • Gene order changes, under rearrangements, insertions, deletions and duplications, have been used as a new type of data source for phylogenetic reconstruction. Because these changes are rare compared to sequence mutations, they allow the inference of phylogeny further back in evolutionary time. There exist many computational methods for the reconstruction of gene-order phylogenies, including widely used maximum parsimonious methods and maximum likelihood methods.

  • The purpose of this paper is to forecast monthly gasoline prices in Jordan by applying Gaussian process regression on monthly prices of two types of gasoline (octane-90 and octane-95) during the period January 2008–December 2019. Accurately predicting gasoline prices have several fiscal policy implications concerning fuel subsidies and taxes. Also, they affect the consumption and the production of decisions. Moreover, they are crucial for designing and analyzing environmental policies.

  • Amino acid replacement rate matrices are a crucial component of many protein analysis systems such as sequence similarity search, sequence alignment, and phylogenetic inference. Ideally, the rate matrix reflects the mutational behavior of the actual data under study; however, estimating amino acid replacement rate matrices requires large protein alignments and is computationally expensive and complex.

  • Estimation of individual ancestry from genetic data is useful for the analysis of disease association studies, understanding human population history and interpreting personal genomic variation. New, computationally efficient methods are needed for ancestry inference that can effectively utilize existing information about allele frequencies associated with different human populations and can work directly with DNA sequence reads.
