In this paper, we show a detailed look at the barley XTH gene family, including detailed bioinformatics analyses of conserved protein motifs and structure, phylogenetic relationships, and a comparison of the expression patterns during germination and seedling growth using RT-qPCR and RNA-Seq analyses. Overall, there was a good correlation between RT-qPCR and RNA-Seq data for similar tissues. RNA-Seq data showed many different expression profile patterns, from broad, high level expression for some XTH genes to highly tissue specific patterns for others.

Peroxidases (PODs) have various physiological and biochemical roles in plant growth, development and stress response. The POD genes were identified in various plant species, but in passion fruit has not yet been thoroughly characterized. Here, we discovered 30 putative POD genes from the genome of Passiflora edulis Sims. For further elucidation, comprehensive bioinformatics analysis was utilized to determine the physicochemical properties, gene organization, conserved motifs, gene duplication and phylogenetic relationships of PePOD genes.

The diversity of processed transcripts in eukaryotic genomes poses a challenge for the classification of their biological functions. Sparse sequence conservation in non-coding sequences and the unreliable nature of RNA structure predictions further exacerbate this conundrum.

Animal genomes contain thousands of long noncoding RNA (lncRNA) genes, a growing subset of which are thought to be functionally important. This functionality is often mediated by short sequence elements scattered throughout the RNA sequence that correspond to binding sites for small RNAs and RNA binding proteins.

The cDNA encoding lipase enzyme was cloned from Olea europaea var. europaea cv. Gemlik leaves using the RACE method. The full nucleotide sequence was 1546 bp long and encoded a putative protein of 412 amino acid long protein. The amino acid sequence showed identity to Triacylglycerol Lipase 1 sequences from different plants. A phylogenetic tree was constructed showing relations with various plant lipases.

The CBL-interacting protein kinase (CIPK) gene family plays important roles in plant growth, development, and responses to abiotic stresses. To date, the CIPKs have been extensively identified and characterized in various plants. However, there have been few studies on CIPKs in Dimocarpus longan Lour (D. longan). In this study we identified eight putative CIPKs in D. longan (DlCIPKs) according to RNA-seq data.

Topological association domains (TADs) are chromosomal domains characterised by frequent internal DNA-DNA interactions. The transcription factor CTCF binds to conserved DNA sequence patterns called CTCF binding motifs to either prohibit or facilitate chromosomal interactions. TADs and CTCF binding motifs control gene expression, but they are not yet well defined in the bovine genome. In this paper, we sought to improve the annotation of bovine TADs and CTCF binding motifs, and assess whether the new annotation can reduce the search space for cis-regulatory variants.

A strong focus of the post-genomic era is mining of the non-coding regulatory genome in order to unravel the function of regulatory elements that coordinate gene expression (Nat 489:57–74, 2012; Nat 507:462–70, 2014; Nat 507:455–61, 2014; Nat 518:317–30, 2015).

Characterization of the human RFX transcription factor family by regulatory and target gene analysis
Evolutionarily conserved RFX transcription factors (TFs) regulate their target genes through a DNA sequence motif called the X-box. Thereby they regulate cellular specialization and terminal differentiation. Here, we provide a comprehensive analysis of all the eight human RFX genes (RFX1–8), their spatial and temporal expression profiles, potential upstream regulators and target genes.

The AIG (avrRpt2-induced gene) family of GTPases, characterized by the presence of a distinctive AIG1 domain, is mysterious in having a peculiar phylogenetic distribution, a predilection for undergoing expansion and loss, and an uncertain functional role, especially in invertebrates.

The Plasmodium genus of malaria parasites encodes several families of antigen-encoding genes. These genes tend to be hyper-variable, highly recombinogenic and variantly expressed. The best-characterized family is the var genes, exclusively found in the Laveranian subgenus of malaria parasites infecting humans and great apes.

The Acel_2062 protein from Acidothermus cellulolyticus is a protein of unknown function. Initial sequence analysis predicted that it was a metallopeptidase from the presence of a motif conserved amongst the Asp-zincins, which are peptidases that contain a single, catalytic zinc ion ligated by the histidines and aspartic acid within the motif (HEXXHXXGXXD).
