Natural duplicates

  • Gene innovation by duplication is a fundamental evolutionary process but is difficult to study in humans due to the large size, high sequence identity, and mosaic nature of segmental duplication blocks.

  • Whole genome re-sequencing data from dogs and wolves are now commonly used to study how natural and artificial selection have shaped the patterns of genetic diversity. Single nucleotide polymorphisms, microsatellites and variants in mitochondrial DNA have been interrogated for links to specific phenotypes or signals of domestication. However, copy number variation (CNV), despite its increasingly recognized importance as a contributor to phenotypic diversity, has not been extensively explored in canids.

  • European ash trees (Fraxinus excelsior) are currently threatened by ash dieback (ADB) caused by the fungus Hymenoscyphus fraxineus but a small percentage of the population possesses natural low susceptibility. The genome of a European ash tree has recently been sequenced. Here, we present whole genome DNA methylation data for two F. excelsior genotypes with high susceptibility to ADB, and two genotypes with low susceptibility, each clonally replicated. We also include two genotypes of Manchurian ash (F. mandshurica), an ash species which has co-evolved with H.

  • Mitochondrial genomic sequences are known to be variable. Comparative analyses of mitochondrial genomes can reveal the nature and extent of their variation. Results: Draft mitochondrial genomes of 16 Tremella fuciformis isolates (TF01-TF16) were assembled from Illumina and PacBio sequencing data.

  • The evolution of bacteria is shaped by different mechanisms such as mutation, gene deletion, duplication, or insertion of foreign DNA among others. These genetic changes can accumulate in the descendants as a result of natural selection.

  • PCR amplification is an important step in the preparation of DNA sequencing libraries prior to high-throughput sequencing. PCR amplification introduces redundant reads in the sequence data and estimating the PCR duplication rate is important to assess the frequency of such reads.

  • The nature and magnitude of gene action was analysed using six generations viz., P1, P2, F1, F2, BC1 and BC2 for yield and yield contributing characters in four inter varietal crosses of okra. The scaling and joint scaling tests indicated the presence of epistatic gene effect for all the characters in four crosses. Duplicate epistasis was predominant in most of the yield and yield attributing characters in all the four crosses except number of fruits per plant, which showed complimentary epistasis.

  • The adequacy of different genetic models and nature and magnitude of gene effects responsible for the expression of seed yield and important yield contributing characters were studied in mustard. 6 generations of two crosses viz; MRNJ 88-1 X JMWR 9081-1 (Family A), MRNJ 131 X JMWR 9081-2 (Family B) sown in Compact Family Block Design were investigated.

  • Here we use a model of stochastic birth and death for mapping gene family evolution onto a phylogeny, and show that it can be efficiently applied to multispecies comparisons. The model offers the opportunity for researchers to make stronger inferences regarding the role of natural selection and changing duplication and deletion rates in gene family expansion or contraction. The work is performed as a part of the first author’s MS thesis under the second author’s supervision.

  • The Web contains vast amounts of linguistic data. One key issue for linguists and language technologists is how to access it. Commercial search engines give highly compromised access. An alternative is to crawl the Web ourselves, which also allows us to remove duplicates and nearduplicates, navigational material, and a range of other kinds of non-linguistic matter. We can also tokenize, lemmatise and part-of-speech tag the corpus, and load the data into a corpus query tool which supports sophisticated linguistic queries.

  • A general device for handling nondeterminism in stack operations is described. The device, called a Graph-structured Stack, can eliminate duplication of operations throughout the nondeterministic processes. This paper then applies the graph-structured stack to various natural language parsing methods, including ATN, LR parsing, categodal grammar and principlebased parsing. The relationship between the graphstructured stack and a chart in chart parsing is also discussed.

  • In this paper, we show that one benefit of FUG, the ability to state global conslralnts on choice separately from syntactic rules, is difficultin generation systems based on augmented context free grammars (e.g., Def'mite Clause Cn'anmm~). They require that such constraints be expressed locally as part of syntactic rules and therefore, duplicated in the grammar. Finally, we discuss a reimplementation of l U g that achieves the similar levels of efficiency as Rubinoff's adaptation of M U M B L E , a detcrministc language generator. ...

  • In this paper, we study the problem of extracting technical paraphrases from a parallel software corpus, namely, a collection of duplicate bug reports. Paraphrase acquisition is a fundamental task in the emerging area of text mining for software engineering. Existing paraphrase extraction methods are not entirely suitable here due to the noisy nature of bug reports. We propose a number of techniques to address the noisy data problem.

  • Replication of DNA is essential for the propagation of life. It is somewhat surprising then that, despite the vital nature of this process, cellular organ-isms show a great deal of variety in the mechanisms that they employ to ensure appropriate genome duplication. This diversity is manifested along classical evolutionary lines, with distinct combinations of replicon architec-ture and replication proteins being found in the three domains of life: the Bacteria, the Eukarya and the Archaea.

  • With the exceptions of EMBASE, Agricola and the Internet, selection of articles from the library databases and the International Journal of Obesity were carried out in dupli- cate by two independent researchers blinded to each other’s selections. The continuously changing nature of the Inter- net impeded a duplicate selection. Because of time con- straints, selection was not carried out in duplicate for Agricola and Embase, which were added after the first search had been conducted. The investigative team settled discrepancies in selection decisions made in the duplicate search.
