This study aimed to identify new pyroptosis-associated tumor antigens for use in mRNA vaccines and the screening of sensitive LUAD populations suitable for vaccination. The association between tumor immune infiltrating cell abundance and potential tumor antigens was investigated and visualized using the analysis modules of gene expression, clinical outcomes, and somatic copy number variation.

Next-generation sequencing has allowed for the identification of different genetic variations, which are known to contribute to diseases. Of these, insertions and deletions are the second most abundant type of variations in the genome, but their biological importance or disease association is not well-studied, especially for deletions of intermediate sizes.

Quantifying tissue-infiltrating immune and stromal cells provides clinically relevant information for various diseases. While numerous methods can quantify immune or stromal cells in human tissue samples from transcriptomic data, few are available for mouse studies.

Metabolic pathways are related to physiological functions and disease states and are influenced by genetic variation and environmental factors. Hispanics/Latino individuals have ancestry-derived genomic regions (local ancestry) from their recent admixture that have been less characterized for associations with metabolite abundance and disease risk.

High-density single nucleotide polymorphisms (SNPs) are the most abundant and robust form of genetic variants and hence make highly favorable markers to determine the genetic diversity and relationship, enhancing the selection of breeding materials and the discovery of novel genes associated with economically important traits.

Satellite DNA sequences are the most abundant components of heterochromatin and are repeated in tandem hundreds to thousands of times in the genome. However, the number of repeats of a specific satellite family can vary even between the genomes of related species or populations.

China exhibits a great diversity of ecosystems and abundant cattle resources, with nearly 30 million cattle from 53 indigenous breeds reared in specific geographic regions. To explore the genetic diversity and population structure of Chinese indigenous cattle, a population genetic analysis at both the individual and population levels was conducted and the admixture analysis was performed.

Atlantic cod (Gadus morhua L.) has formed the basis of many economically significant fisheries in the North Atlantic, and is one of the best studied marine fishes, but a legacy of overexploitation has depleted populations and collapsed fisheries in several regions.

Single-cell RNA-seq has the potential to facilitate isoform quantification as the confounding factor of a mixed population of cells is eliminated. However, best practice for using existing quantification methods has not been established. We carry out a benchmark for five popular isoform quantification tools. Performance is generally good for simulated data based on SMARTer and SMART-seq2 data.

Single-molecule RNA fluorescence in situ hybridization (smFISH) provides unparalleled resolution in the measurement of the abundance and localization of nascent and mature RNA transcripts in fixed, single cells. We developed a computational pipeline (BayFish) to infer the kinetic parameters of gene expression from smFISH data at multiple time points after gene induction.

Genotyping of large populations through genome-wide association studies (GWAS) has successfully identified many genomic variants associated with traits or disease risk. Unexpectedly, a large proportion of GWAS single nucleotide polymorphisms (SNPs) and associated haplotype blocks are in intronic and intergenic regions, hindering their functional evaluation.

Next-generation sequencing (NGS) of bulk tumour tissue can identify constituent cell populations in cancers and measure their abundance. This requires computational deconvolution of allelic counts from somatic mutations, which may be incapable of fully resolving the underlying population structure.

We introduce the Microenvironment Cell Populations-counter (MCP-counter) method, which allows the robust quantification of the absolute abundance of eight immune and two stromal cell populations in heterogeneous tissues from transcriptomic data. We present in vitro mRNA mixture and ex vivo immunohistochemical data that quantitatively support the validity of our method’s estimates.

The increasing availability of microbial genomes and environmental shotgun metagenomes provides unprecedented access to the genomic differences within related bacteria. The human oral microbiome with its diverse habitats and abundant, relatively well-characterized microbial inhabitants presents an opportunity to investigate bacterial population structures at an ecosystem scale.

This study was conducted to investigate the influence of tree thinning on habitat variables and small rodents in a natural deciduous forest in South Korea. We focused on the populations of the small forest-dwelling rodents, striped field mouse Apodemus agrarius and Korean field mouse A. peninsulae. Populations were monitored for 2 years in a natural deciduous forest subject to tree thinning. The coverage of ground vegetation and number and volume of downed trees were significantly increased after thinning.

Earthworms are present in all types of soil. Changes in land use influence populations of earthworms. However, information on the dynamics of earthworm populations in northern Cameroon is not available. This paper highlights the research carried out on the abundance, biomass, and diversity of earthworm populations throughout four types of land use in northern Cameroon. Earthworms were sampled throughout the rainy season in three regions, across pastures, woody savannahs, grass savannahs, and fields, using formaldehyde and hand sorting.

This study aimed to characterize the composition of soil mite populations (Acari: Mesostigmata) from 3 moss habitats (rock moss, bark moss, and soil moss). In total, 15 natural forest ecosystems were analyzed (3 deciduous forests, 5 beech forests, 1 fir forest, 5 spruce forests, and 1 mixed forest), from 8 counties in Romania. A total of 240 soil samples, 97 species, and 3018 individuals were analyzed. The samples were taken from April 2012 until October 2013.

The invasive brown bullhead (Ameiurus nebulosus (Lesueur, 1918)) has been present in Europe since the late 19th century, but there is still a lack of reliable information about its distribution in Europe and the condition of its population. A long-term study (from 2000 to 2011) in three shallow lakes in Central Europe (eastern Poland) was carried out to determine the occurrence of the brown bullhead and its participation in the fish community. The brown bullhead was present in almost all the sampling fishing in all the lakes studied (Ci = 72%–82%).
