Protein interactions affected by mutations

Information on protein-protein interactions affected by mutations is very useful for understanding the biological effect of mutations and for developing treatments targeting the interactions. In this study, we developed a natural language processing (NLP) based machine learning approach for extracting such information from literature.

The VHL protein (pVHL) is a multiadaptor protein that interacts with more than 30 different binding partners involved in many oncogenic processes. About 70 % of clear cell renal cell carcinoma (ccRCC) have VHL mutations with varying impact on pVHL function. Loss of pVHL function leads to the accumulation of Hypoxia Inducible Factor (HIF), which is targeted by current targeted treatments.

We report here thatEscherichia coli pyrophosphatase aggregates in the presence of millimolar Cd 2+ . This highly cooperative process was specific to both the metal ion and the protein and could be reversed fully by decreasing the Cd 2+ concentration. Aggregation was enhanced by Mg 2+ , the natural cofactor of pyrophosphatase, and Mn 2+ . Mutations at the intersubunit metal-binding site had no effect, whereas mutation at Glu139, which is part of the peripheral metal-binding site found in pyrophosphatase crystals near the contact region between two enzyme mole-cules, suppressed aggregation.
