This study sought to investigate the prognostic value of basement membrane (BM)-associated gene expressions in oral cancer. Methods We harvested and integrated data on BM-associated genes (BMGs), the oral cancer transcriptome, and clinical information from public repositories. After identifying differentially expressed BMGs, we used Cox and Lasso regression analyses to create a BMG-based risk score for overall survival at various intervals.

In 2013, we released Project Tycho, an open-access database comprising 3.6 million counts of infectious disease cases and deaths reported for over a century by public health surveillance in the United States. Our objective is to describe how Project Tycho version 1 (v1) data has been used to create new knowledge and technology and to present improvements made in the newly released version 2.0 (v2).

To identify and describe clinical drug data sources that have the potential to serve as a repository of information for developing drug knowledge translation products. Methods: Two reviewers independently screened citations from PubMed and Embase, websites from the web search engine Google, and references from selected journals. Publicly licensed or non-proprietary data sources containing clinical drug information accessible in a machine-readable format were eligible.

The Network of Cancer Genes (NCG) is a manually curated repository of 2372 genes whose somatic modifications have known or predicted cancer driver roles. These genes were collected from 275 publications, including two sources of known cancer genes and 273 cancer sequencing screens of more than 100 cancer types from 34,905 cancer donors and multiple primary sites.

Epigenetic phenomena are crucial for explaining the phenotypic plasticity seen in the cells of different tissues, developmental stages and diseases, all holding the same DNA sequence. As technology is allowing to retrieve epigenetic information in a genome-wide fashion, massive epigenomic datasets are being accumulated in public repositories. New approaches are required to mine those data to extract useful knowledge.

Today’s biological experiments often involve the collaboration of multidisciplinary researchers utilising several high throughput ‘omics platforms. There is a requirement for the details of the experiment to be adequately described using standardised ontologies to enable data preservation, the analysis of the data and to facilitate the export of the data to public repositories.

Current biomedical research needs to leverage and exploit the large amount of information reported in scientific publications. Automated text mining approaches, in particular those aimed at finding relationships between entities, are key for identification of actionable knowledge from free text repositories.

Quantifying gene expression by RNA-Seq has several advantages over microarrays, including greater dynamic range and gene expression estimates on an absolute, rather than a relative scale. Nevertheless, microarrays remain in widespread use, demonstrated by the ever-growing numbers of samples deposited in public repositories.

A fast and efficient python library for interfacing with the Biological Magnetic Resonance Data Bank
The Biological Magnetic Resonance Data Bank (BMRB) is a public repository of Nuclear Magnetic Resonance (NMR) spectroscopic data of biological macromolecules. It is an important resource for many researchers using NMR to study structural, biophysical, and biochemical properties of biological macromolecules.

Nowadays, many public repositories containing large microarray gene expression datasets are available. However, the problem lies in the fact that microarray technology are less powerful and accurate than more recent Next Generation Sequencing technologies, such as RNA-Seq.

The VAAST Variant Prioritizer (VVP): Ultrafast, easy to use whole genome variant prioritization tool
Prioritization of sequence variants for diagnosis and discovery of Mendelian diseases is challenging, especially in large collections of whole genome sequences (WGS). Fast, scalable solutions are needed for discovery research, for clinical applications, and for curation of massive public variant repositories such as dbSNP and gnomAD.

Using meta-analysis, high-dimensional transcriptome expression data from public repositories can be merged to make group comparisons that have not been considered in the original studies. Merging of high-dimensional expression data can, however, implicate batch effects that are sometimes difficult to be removed.

We investigate elaborative summarisation, where the aim is to identify supplementary information that expands upon a key fact. We envisage such summaries being useful when browsing certain kinds of (hyper-)linked document sets, such as Wikipedia articles or repositories of publications linked by citations. For these collections, an elaborative summary is intended to provide additional information on the linking anchor text. Our contribution in this paper focuses on identifying and exploring a real task in which summarisation is situated, realised as an In-Browser tool. ...

NOP is responsible for enforcing standards of production, handling, and labeling for farming and handling operations that are certified to market their products under USDA’s organic label. Audit Report 01601-03-Hy 8 17 Some actions, up to and including the revocation of an operation’s certified organic status, may be taken by the accredited certifying agent without direct involvement by NOP. However, through its enforcement actions, NOP plays a central role in maintaining the validity of the program and ensuring public trust in USDA’s certified organic labels.

Alice then browses to several RSS-enabled sites from which she follows the same steps to collect the news articles relevant to her research. She also ‘googles’ to discover resources that those publication-specific sites do not offer. She browses to each promising search result and uses Piggy Bank to tag that web page with keywords (Figure 3). After saving and tagging several publications, RSS news articles, and web pages, Alice browses to the local information repository called “My Piggy Bank” where her saved data resides (Figure 4).

The reverse is true of collection agencies, which provide information to the repositories, but do not use credit data to evaluate consumer creditworthiness, although they may use information in credit reports to locate debtors. Repositories also obtain information by requesting it from public records and government entities and when certain government entities report directly to the repositories, such as for delinquent child or family support payments, unpaid parking tickets, or overpayments of unemployment benefits.
