Reconstructing phylogenetic trees from protein sequences normally requires empirical amino acid substitution models to calculate the likelihood of trees or genetic distances between species. The tree of life is classified into three domains of Eukaryotes, Archaea, and Bacteria. The amino acid substitution models have been intensively studied for decades, but few are related to Bacteria. Rooting bacterial trees remains a challenging problem in the phylogenetic analysis due to the long branch separating Bacteria and other domains.

Heat shock protein (Hsp) gene family members in the watermelon genome were identified and characterized by bioinformatics analysis. In addition, expression profiles of genes under combined drought and heat stress conditions were experimentally analyzed. In the watermelon genome, 39 genes belonging to the sHsp family, 101 genes belonging to the Hsp40 family, 23 genes belonging to the Hsp60 family, 12 genes belonging to the Hsp70 family, 6 genes belonging to the Hsp90 family, and 102 genes belonging to the Hsp100 family were found.

The Pima Indian diabetes database (PIDD) was obtained from the UCI repository used for analysis. In this research, three machine learning classification algorithms, correspondingly Logistic Regression, Decision Tree and Random Forest have been accomplished. The performances of all three algorithms are estimated on various metrics. The final process has shown that Random Forest has the most perceptible results out of three algorithms when all the attributes were applied.

In this paper, we review state-ofthe-art computational methods to estimate amino acid substitution models from large datasets. We also describe a comprehensive pipeline to practically estimate amino acid models from whole genome datasets. Finally, we apply amino acid substitution models to build phylogenomic trees from bird and plant genome datasets. We compare our newly reconstructed phylogenomic trees and published ones and discuss new findings.

The results showed that AGC stocks were significantly lower than SOC, normally ranging from 9.9 to 29.55 tons ha-1 . Using the Walkley-Black method, the total SOC was estimated at the range of 81.76 to 323.83 tons ha-1 (with an average of 161.47±15.85 tons ha-1 ), which indicated a strong relationship between tree density and SOC. In addition, using the IDW interpolation method, this study estimated that the total CO2 absorbed by mangrove forests was 1,631,834 tons in Bang La and Dai Hop.

Estimation of species trees from multiple genes is complicated by processes such as incomplete lineage sorting, gene duplication and loss, and horizontal gene transfer, that result in gene trees that differ from each other and from the species phylogeny. Methods to estimate species trees in the presence of gene tree discord due to incomplete lineage sorting have been developed and proved to be statistically consistent when gene tree discord is due only to incomplete lineage sorting and every gene tree includes the full set of species.

Many supertree estimation and multi-locus species tree estimation methods compute trees by combining trees on subsets of the species set based on some NP-hard optimization criterion. A recent approach to computing large trees has been to constrain the search space by defining a set of “allowed bipartitions”, and then use dynamic programming to find provably optimal solutions in polynomial time. Several phylogenomic estimation methods, such as ASTRAL, the MDC algorithm in PhyloNet, FastRFS, and ALE, use this approach.
