Copy-number alterations (CNAs) are a hallmark of cancer and can regulate cancer cell states via altered gene expression values. Herein, we have developed a copy-number impact (CNI) analysis method that quantifies the degree to which a gene expression value is impacted by CNAs and leveraged this analysis at the pathway level.

Unlocking clinically translatable genomic information, including copy number alterations (CNA), from formalin-fixed paraffin-embedded (FFPE) tissue is challenging due to low yields and degraded DNA. We describe a robust, cost-effective low-coverage whole genome sequencing (LC WGS) method for CNA detection using 5 ng of FFPE-derived DNA.

Changes in the quantity of genetic material, known as somatic copy number alterations (CNAs), can drive tumorigenesis. Many methods exist for assessing CNAs using microarrays, but considerable technical issues limit current CNA calling based upon DNA sequencing. We present SynthEx, a novel tool for detecting CNAs from whole exome and genome sequencing.

The structure and mechanical properties of CuNi alloy have been investigated by means of molecular dynamic (MD) simulation. The interactions between atoms of the system were calculated by Sutton-Chen type of embedded atom method. The results show that when the sample was cooled down from 2000K to 300K at the cooling rate of 0.01 K/ps, both Ni and Cu atoms are crystallized into face centered cubic (fcc) and the hexagonal close packed (hcp) phases.

The influence of the size of Cu precipitates on the mechanical properties of steel was studied by Finite Element Method. The results indicated that the strength of the matrix (strength of matrix) first increased then decreased with the increasing size of Cu-rich clusters. Cu content affects the structural and mechanical changes of these alloys. However, the mechanism of influence of Cu content on the structural and mechanical properties of CuNi alloy at different pressures has not been clarified.
