Recent studies have suggested that individual variants do not sufficiently explain the variable expressivity of phenotypes observed in complex disorders. For example, the 16p12.1 deletion is associated with developmental delay and neuropsychiatric features in affected individuals, but is inherited in > 90% of cases from a mildly-affected parent.

Next-generation sequencing (NGS) based population screening holds great promise for disease prevention and earlier diagnosis, but the costs associated with screening millions of humans remain prohibitive. New methods for population genetic testing that lower the costs of NGS without compromising diagnostic power are needed.

Crosslinking immunoprecipitation sequencing (CLIP-seq) technologies have enabled researchers to characterize transcriptome-wide binding sites of RNA-binding protein (RBP) with high resolution. We apply a soft-clustering method, RBPgroup, to various CLIP-seq datasets to group together RBPs that specifically bind the same RNA sites.

Intratumoral heterogeneity hampers the success of marker-based anticancer treatment because the targeted therapy may eliminate a specific subpopulation of tumor cells while leaving others unharmed. Accordingly, a rational strategy minimizing survival of the drug-resistant subpopulation is essential to achieve long-term therapeutic efficacy.

Single-cell sequencing technologies are revolutionizing biology, but they are limited by the need to dissociate live samples. Here, we present ACME (ACetic-MEthanol), a dissociation approach for single-cell transcriptomics that simultaneously fixes cells. ACME-dissociated cells have high RNA integrity, can be cryopreserved multiple times, and are sortable and permeable.

The recent boom in microfluidics and combinatorial indexing strategies, combined with low sequencing costs, has empowered single-cell sequencing technology. Thousands—or even millions—of cells analyzed in a single experiment amount to a data revolution in single-cell biology and pose unique data science problems.

A key challenge in understanding the molecular mechanisms that control gene regulation is the characterization of the specificity with which transcription factor proteins bind to specific DNA sequences. A number of computational approaches have been developed to examine these interactions, including simple mononucleotide and dinucleotide position weight matrix models.

Available methods to simulate nucleotide or amino acid data typically use Markov models to simulate each position independently. These approaches are not appropriate to assess the performance of combinatorial and probabilistic methods that look for coevolving positions in nucleotide or amino acid sequences.

The sequence of nucleotides in an RNA determines the possible base pairs for an RNA fold and thus also determines the overall shape and function of an RNA. The Swellix program presented here combines a helix abstraction with a combinatorial approach to the RNA folding problem in order to compute all possible nonpseudoknotted RNA structures for RNA sequences.

In this paper, an attempt is made to carry out the comparative study on some mathematical tools for analyze the properties of interleaved sequences used in modern communications, cryptography, watermarking. The comparison begins with the review of the well-known algebraic and combinatorial structure methods for generation and analysis of such sequences.

Many combinatorial numbers can be represented by the formal residues of hypergeometric terms. With these representations and the extended Zeilberger algorithm, we generate recurrence relations for summations involving combinatorial sequences such as Stirling numbers and their q -analog. As examples, we give computer proofs of several known identities and derive some new identities. The applicability of this method is also studied.

Chapter 8: String and Tries studies basic combinatorial properties of strings, sequences of characters or letters drawn from a fixed alphabet, and introduces algorithms that process strings ranging from fundamental methods at the heart of the theory of computation to practical text-processing methods with a host of important applications.

Chapter 9: Words and maps covers global properties of words (N-letter strings from an M-letter alphabet), which are well-studied in classical combinatorics (because they model sequences of independent Bernoulli trials) and in classical applied algorithmics (because they model input sequences for hashing algorithms). The chapter also covers random maps (N-letter words from an N-letter alphabet) and discusses relationships with trees and permutations.

The primary goal of this chapter is to provide combinatorial illustrations of the power of complex analytic methods, and specifically of the rational–meromorphic framework developed in the previous chapter. At the same time, we shift gears and envisage counting problems at a new level of generality.

This paper presents an approach to incrementally generating locative expressions. It addresses the issue of combinatorial explosion inherent in the construction of relational context models by: (a) contextually defining the set of objects in the context that may function as a landmark, and (b) sequencing the order in which spatial relations are considered using a cognitively motivated hierarchy of relations, and visual and discourse salience.

We present a systematic comparison and combination of two orthogonal techniques for efficient parsing of Combinatory Categorial Grammar (CCG). First we consider adaptive supertagging, a widely used approximate search technique that prunes most lexical categories from the parser’s search space using a separate sequence model.

Why do proteins adopt the conformations that they do, and what determines their stabilities? While we have come to some understandingof the forces that underlie protein architecture, a precise, predictive, physicochemical explanation is still elusive. Two obstacles to addressing these questions are the unfathomable vastness of protein sequence space, and the difficulty in makingdirect phy-sical measurements on large numbers of protein variants. Here, we review combinatorial methods that have been applied to problems in protein biophysics over the last 15 years.
