The RNA recognition motif (RRM), also known as RNA-binding domain (RBD) or ribonucleoprotein domain (RNP) is one of the most abundant protein domains in eukaryotes. Based on the comparison of more than 40 structures including 15 complexes (RRM–RNA or RRM–protein), we reviewed the structure–function relationships of this domain. We identified and classified the different structural elements of the RRM that are import-ant for binding a multitude of RNA sequences and proteins.

Post-translational modifications, such as phosphorylation and acetylation of the tumour suppressor protein p53, elicit important effects on the func-tion and the stability of the resultant protein. However, as phosphorylation and acetylation are dynamic events subject to complex controls, elucidating the relationships between phosphorylation and acetylation is difficult.

Peptidyl-prolylcis–transisomerases (EC 5.2.1.8) catalyse the interconversion of cis and trans peptide bonds and are therefore considered to be important for protein folding. They are also thought to participate in processes such as signalling, cell surface recognition, chaperoning and heat-shock response. Here we report the soluble expression of recombinant Mycobacterium tuberculosispeptidyl-prolyl cis–transisomerasePpiAinEscherichiacoli, togetherwithan investigationof its structure andbiochemical properties....

The peptide sequence DSYG(893–896) of the sheep sodium pumpa1 subunit is highly conserved among all K + -trans-porting P-type ATPases. To obtain information about its function, single mutations were introduced and the mutants were expressed in yeast and analysed for enzymatic activity, ion recognition, and a/bsubunit interactions. Mutants of Ser894 or Tyr895 were all active. Conservative phenylalan-ine and tryptophan mutants of Tyr895 displayed properties that were similar to the properties of the wild-type enzyme....

Eukaryotic initiation factor (eIF) 4B is part of the protein complex involved in the recognition and binding of mRNA to the ribosome. Drosophila eIF4Bis a single-copy gene that encodes two isoforms, termed eIF4B-L (52.2 kDa) and eIF4B-S (44.2 kDa), generated as a result of the alternative recognition of two polyadeynlation signals during tran-scription termination and subsequent alternative splicing of the two pre-mRNAs. Both eIF4B mRNAs and proteins are expressed during the entire embryogenesis and life cycle....

Sponges (phylum Porifera) live in a symbiotic relationship with microorganisms, primarily bacteria. Until now, mole-cular proof for the capacity of sponges to recognize fungi in the surroundingaqueousmilieuhas not beenavailable. Here we demonstrate, for the demospongeSuberites domuncula (Porifera, Demospongiae, Hadromerida), a cell surface receptor that recognizes (1fi3)-b-D-glucans, e.g. curdlan or laminarin. This receptor, the (1fi3)-b-D-glucan-binding protein, was identified and its cDNA analysed.

The role of renal expression of the glycosphingolipid verotoxin receptor, globotriaosylceramide, in susceptibility to verotoxin-induced hemolytic uremic syndrome is unclear. We show that a single glycosphingolipid can discriminate multiple specific ligands. Antibody detection of globo-triaosylceramide in renal sections does not necessarily pre-dict verotoxin binding.

Protein phosphorylation ensures the accurate and controlled expression of the genome, for instance by regulating the activities of pre-mRNA splicing factors. Here we report that splicing factor 1 (SF1), which is involved in an early step of intronic sequence recognition, is highly phosphorylated in mam-malian cells on two serines within an SPSP motif at the junction between its U2AF 65 and RNA binding domains.

We have shown that hormone-induced downregulation of luteinizing hor-mone receptor (LHR) in the ovary is post-transcriptionally regulated by an mRNA binding protein. This protein, later identified as mevalonate kinase (MVK), binds to the coding region of LHR mRNA, suppresses its transla-tion, and the resulting ribonucleoprotein complex is targeted for degrada-tion.

In plant secondary metabolism, b-acetal ester-dependent acyltransferases, such as the 1-O-sinapoyl-b-glucose:l-malate sinapoyltransferase (SMT; EC 2.3.1.92), are homologous to serine carboxypeptidases. Mutant analyses and modeling of Arabidopsis SMT (AtSMT) have predicted amino acid residues involved in substrate recognition and catalysis, confirming the main functional elements conserved within the serine carboxypeptidase pro-tein family.

RNA–protein interactions are fundamental to gene expression. Thus, the molecular basis for the sequence dependence of protein–RNA recognition has been extensively studied experimentally. However, there have been very few computational studies of this problem, and no sustained attempt has been made towards using computational methods to predict or alter the sequence-specificity of these proteins.

Ephrin receptor tyrosine kinase A3 (EphA3, EC 2.7.10.1) is a member of a unique branch of the kinome in which downstream signaling occurs in both ligand- and receptor-expressing cells. Consequently, the ephrins and ephrin receptor tyrosine kinases often mediate processes involving cell–cell con-tact, including cellular adhesion or repulsion, developmental remodeling and neuronal mapping.

Prostate apoptosis response factor-4 (Par-4) is an ubiquitously expressed pro-apoptotic and tumour suppressive protein that can both activate cell-death mechanisms and inhibit pro-survival factors. Par-4 contains a highly conserved coiled-coil region that serves as the primary recognition domain for a large number of binding partners. Par-4 is also tightly regulated by the aforementioned binding partners and by post-translational modifica-tions.

Heat shock factor (HSF) is an evolutionarily conserved stress-response reg-ulator that activates the transcription of heat shock protein genes, whose products maintain protein homeostasis under normal physiological condi-tions, as well as under conditions of stress. The promoter regions of the target genes contain a heat shock element consisting of multiple inverted repeats of the pentanucleotide sequence nGAAn.
